Seems we have some flys that escaped into the house last night, and this morning i found little fly jumpy creatures and a few maggots in a part of cricket remains i havnt yet cleaned out. The little fly things seem to be able to fit into the airholes of the vials. Will changing the substrate and cleaning the tank eliminate this problem, or is some furhter method of cleansing required?

You may not even have to change the substrate, although I would probably recommend it. Those are probably scuttle flies. If you just dump the substrate and give the tanks a good rinse it should help. Just remember to keep up on cleaning out prey remains and try keeping the tanks a little dryer and that should help in the future.

Flys disgust me, it would drive me insane finding them in the house, i suggest you take Mrderanged's advice.
